A lot of the P51s have default skins that have the markings on them but for some reason the 1942 marking is plastered on top of that.
Here's a picture of the P51 D-20NA:


I know I could remove the markings, but it gets rid of the number as well. Are there any replacement skins for the Mustangs that don't have the markings on them already or could my game be bugged?

I'd suggest, deactivate the markings for these aircraft. I guess that is what the original modmakers had in mind back when they first decided to have marked skins coming with such aircraft. If you insist on numbers, you must use full custom marked individual skins.

The solution that can't be offered is removing the roundels only. It does not work that easily like that.

you could also try #BAT Alternative Default Skins option in JSGME and see if that gets you better results in these cases.

All the P-51D's have hardcoded markings by default in the stock game. Does the same thing happen with the P-47's?

No, the P47s do not have any issues.

I'm not a java coder so the only fix I'd be able to try is to extract stock 3d of a P-51D and add it to WAW and see what happens.
