I don't understand your question.
The difference between the two versions is simple: the AI version has no cockpit!
So there are fewer Classes to load through the game... less possible source of error!
Why put up a cockpit if you never fly that plane?
In my game all bombers are AI only (B-17/B-24/B-29/Halifax/Welly/Lancaster/PBM/PBY/St..l..g/...) !!
If you don't want to fly with this plane, load the AI version. If you wish to fly from time to time with this aircraft, load the FLY version.
But don't install both at the same time!  ;)

Bombardier position does not work properly for me.
I just see the copilot's back and the lower half is all black. Is this supposed to be like that?

... no, there's no limitation, you can switch your flyable Bombay into AI mode whenever you like, with the dedicated key in your game, and she will behave like an AI plane, and, for ex, take off or land automatically ...  ;)

Like Epervier, since I never fly heavies, whenever I have the choice I always install the AI version, much lighter, no cockpit folder (with potential conflict with another cockpit) and less java class files (less potential conflicts too ...) ...  :P
