My understanding is that the units with ~A will spawn and start moving to the next location while ~L units will stay and defend their location for this mission. It happens with transport ships. They stay in place for a mission after unloading their chiefs, before moving along the srd route. Would also happen if defenders push invaders off a beachhead with beachheadreset off. Could be others. Check columns.dcg after mission generation to see what DCG has cooked up.
